Q: Does this accommodate 5 gallon glass bottles (11" diameter) from Mountain Valley Spring?

I am not at home to measure but I have 5 gal bottles from hinckley. I would think all the 5 gal are similar

Q: How tall is the dispensing area? Can you fill a thermo flask type bottle

The clearance under the dispenser nozzle is a little over 9.5 inches. You could probably get a bottle 10-10.5" in height under it if you slide it in at an angle so that the top goes around the nozzle. Anything taller than that, and you will need to hold the bottle at an angle while filling. My small Coleman Autoseal fits easily under the nozzle, but my large one I need to hold at an angle.

Q: Can it take a smaller jug than 5 gallons.. We use the alive water, 2.5 gallon jug.

The connection for the top of the water bottle fits a 5 gallon standard bottle, if your bottle top is the same it should work

Q: How does self cleaning work? Do you just hit a button and it does it? Does it work good or you still have to manually clean?

There is a switch on the rear of the machine, it's really more of a button than switch since you press and hold it though. You hold it for five seconds, and the self-cleaning function starts. This lasts for 90 minutes. While it's cleaning, it pumps ozone through the machine, and the power light blinks. The instructions say not to dispense water while it's doing this, and that it might taste weird.
