This says huge, in bold, on the front, not to be used for fish. am i missing something?

You're not missing anything, but you need to keep reading that line! :) It's not to be used on fish meant for human consumption. It worked really well on my koi! They are doing great!

What parisites will it not kill?

I don't know what it won't kill but I do know it kills flutes. Works well and only had to treat once.

When do you add a second dose to go after newly hatched eggs not killed during 1st treatment, but not to wait too long and end up with new eggs?

The instructions say DO Not do a water change for at least 7 days and the second treatment should be 3 days after the first.

Do you haveto raise tempature of pond?

Im in California, our pond water is warm so I didn't have to. Sorry, probably not any help.
