If I mark on these with a Sharpie, will it smudge?

I have not tried yet but assumed so, sharpie smudges on many smooth surfaces. I am planning to engrave them a little with a dremel so there is a concave rough surface for the sharpie to adhere to.

Could I use modge podge on these cubes?

You really need to use a rattle can primer - which works great. I used Army Painter chain mail primer to create Imperial Assault weapons crates, but any primer for plastic would work.

Dice cannot be are not possible to be three sided...?

Just use regular 6 sided dice and put 2 of each option. ie 1, 1, 2, 2, 3 & 3.

can you use alcohol markers with these? What markers/pens/pencils work best?

I think so. I made decals for ours.
